I have a large storage bin, that I believe is 55L, and I need it for my gerbils next Thursday. Can I just put holes in the sides?

Yes, that works, though if you cut a square in the lid, and then secure some mesh to it, then that'll allow better air flow.

What drill bit sizes will I need to drill the wholes?

You could use a ordinary soldering iron to 'burn' the holes in and it leaves smooth holes without the extra plastic needing cutting but bit sized....er....not quite sure on that one have to wait for ritzie lol!
