This just sounds bad from the short post you did. 1. under normal circumstances the father is NOT removed when babies arrive so my question is why was he removed, this could be a factor in the pups dying. 2. gerbils cannot just be dropped in together, a split cage in nearly always required. 3. the "chirping" is very well the beginning of a fight, gerbils generally forget anothers smell in about 24 hours, so they have no idea they were in a cage together before or if it was just another random gerbil being put in a cage.

what happened was the first night was 3 days ago she had her first one and it died right then, and that was when the father and the mother was still in the cage and we read up that they still mate after they give birth or every time they do give birth, then the second night we took the father out and put them in separated cages and the mother gave birth to 2 more, the 2nd one she gave birth died and she ate half of it, then the 3rd one was still alive and she made a nest and was cuddling with it and this morning the baby died, so we put them back together, and thats when that running away and chirping happened, so we though she might be pregnant again but we dint know yet, but the weird part was the dad was still trying to mate with her
