The maggots are generally harmless. It is too expensive for pet food for the grain to be totally sterilised so sometimes eggs of bugs get left in the feed and in warm conditions hatch out. To prevent this freeze your feed and store in cool conditions. Maggots cannot carry mites but if the bag where stored where wild rodents have been (in the shop or warehouse) it is feasable that mites could have been transported in a damaged bag I guess. Bedding or toys/.snacks taken from outdoors are much more likely though.
