two days ago, one of my gerbils had his eye crusted shut with red mucous (I thought it was just stress because our dog was barking, as the female had red eyes as well.) The next day, however, his eye was still crusted shut and the female was fine. Now, however, his eye is mostly clear and the female has goopy red eyes. Problem is, I can't isolate her because (A) the male already had it and (b) she has a pup to feed. the pup will open its eyes in a day or so. Should eye be worried?

About old are your gerbils?
Since your female has a pup, I would assume they are around breeding age, however this doesn't help me much with the age of the male because they are fertile their whole lives.
Goopy eyes are common with older gerbils, but in younger ones it can be a sign of infection.
Try using a cotton swab or tissue dipped in warm water to open their eyes.
My guess is they have some sort of gerbil cold, which could be caused by the stress from the dog barking if that seems to really stress them. It also could be from all the hard work they are doing to provide for their baby. This is just my guess and I am no vet. It also could be an infection, which could be deadly to the pup. (and the parents but more so to the pup) Keep an eye out for signs of illness.

It could also be from an allergic reaction to something, like the bedding (have they had a new type recently?).
